You are asking terrific questions, Silent Whisper! Let me do my best to answer them, as someone who's been working on this for a decade and a half.
Your initial question is about chakras. The state of your chakras represents, broadly speaking, the extent to which you are emotionally in harmony with yourself and everything that comprises your world. So while there are exercises for clearing chakras, I find the most effective approach to be this: work towards increasing that harmony, and your chakras will follow.
Being nice to others is certainly a part of it, but even more important is your inner emotional state. Your soul is here to learn to maintain inner peace regardless of circumstances. Everything that happens is ultimately practice (in Ra's terminology, catalyst) for you to learn that. So, being nice to others while seething inside is certainly better than lashing out at others -- and can indeed be very difficult; but it is better still to learn to find and maintain inner peace regardless of what one encounters, and recover quickly when one loses it.
Meditation, fasting, chanting mantras, prayer, etc. - any activity that temporarily stops mental chatter and focuses one's mind on the spiritual - builds up a reserve of inner peace. Maintaining it throughout the course of daily life and its catalyst requires remaining mindful and regulating one's emotional state moment to moment -"living meditation". Think of it as a fuel gage in your car: Full after meditation, Empty by the end of a tough day at work, for example. As we learn to handle life more gracefully, with acceptance and faith, our inner peace reserve remains full, and grows - and with it, our joy grows.
There are many things about spirituality that are wonderful but more peripheral - crystals, out of body experiences, Reiki, etc. But the process I've described I truly believe to be the key. Do this, and everything else follows more or less automatically. Maybe that is why it's the central teaching of all religions, including Ra's messages to mankind.
